Hi. to find where it is coming in, there is a high tech way and a low tech one. The hi tech is to fill the trunk with ultrasonic sound waves and use a US detector mic with headphones on the outside to detect the place where the sound waves are coming out. If you can find a shop to do it.
The low tech way is to remove the carpets/liners/water etc and coat all surfaces with talcum powder! Close the lid and wait for the rain/hosepipe to come. Then the tell tale traces of water leakage will be very evident as runs in the talc. You can then decide how to solve it once you know where its getting in.

I have seen this happen on cars before, but not my Mark.
The cause I've seen that is easy to repair is the gasket around the edge of the trunk. Sometimes people set a box or suitcase on it while loading the trunk and it pops off. It's super easy to just check and make sure that the gasket is securely fastened to the lip of the trunk.
I would say that that is very likely your problem, if there are not obvious trunk fitment issues.
